I have to do more exploring for SF pizza joints but, I heart Pizza My Heart ;p or Mountain Mike's!

Patxi's Chicago Pizza!! Noe Valley and along Hayes!! Terrific Vegan pizza for those who like to watch their weight. Takes about an hour for the pizza to cook but really fresh ingredients and reasonable prices. They deliver too! www,patxispizza.com Tony's Napolenata is not bad either. But overall value, Patxi's is great! Golden Boy I have to try....

I would say Pizza Inferno in the Fillmore district. There are several small, local pizza places, not chain stores, that I have yet to try.
